I'm getting a lot of brainstorming on doing something like that with Flash available online. But I wonder how do they make the Hebrew and Greek fonts available to the reader?

Are our computers capable of reading Hebrew and Greek or do we have to download the fonts?

PDF and Flash documents have the abiblity to embed fonts. If I had an electronic source file, it probably would be pretty easy to produce an interlinear Bible in Flash.

what if I convert pdf to html and then work on storing it up in the database?

That could work, but you would have to replace the Greek and Hebrew fonts with unicode, but that's no big deal.
